It should be the same way you turn it on, use SET SERVEROUTPUT [ON|OFF], execute via script in a worksheet.
Make sure you don't have this in your login script, and I'm assuming you're not using the built in DBMS_OUTPUT polling feature.
It would also help me if you could tell us what version of the tool you're using.
